Given you posted that on the day Jagex updates the game, I'm going to say that is a OSRS update related issue, and not a RuneMate problem.

There's no way to handle it. They can, and probably do, use RuneMate just like any other user. The RuneMate client has built in protection to stop them decompiling things, but parts of RuneMate are open source anyway. Jagex using RuneMate isn't a concern.
