The charge is based exactly off of the time as displayed on the Recent Sessions panel. If the sessions panel says you ran for 2 hours and and 2 seconds, then it will have billed for 3 hours. The specific bot may be reporting the time inaccurately and be off, but you should report that as a bug...

Did any of these sessions from August 8 or later? An issue that caused sessions to occasionally run for 30 minutes longer than expected was fixed on that date.

That will be the reason why. Your ISP has been flagged unfortunately. The restriction will eventually be lifted, but if you use a VPN you can use RuneMate right now.
