So whenever I try to open up RuneMate, it asks me for my email auth. as usual. This is all good, but when I copy the 6 digit code or whatever into the place where you're supposed to put it, and it just says "The two-step verification value could not be confirmed. Please try again." I do try again as it says, I get another email sent to me, and the same things happens.

Try to enable the phone authentication and see if that works.

Same thing is happening to me at the moment, added phone verification and it worked, thanks.
